I'm using LimeSurvey 2.06+ Build 160129.
After initializing token table I see only some limited token management options (in attachement). I deleted a token table and created another one, but it didn't change anything. Do you have any idea how to get standard options like adding tokens, importing tokens, sending invitations etc.? I have never had such problem before. Could it be a permission issue? (I'm not a super admin). I would be very grateful for your help.
I'd say it is a permission problem. Ask your super admin to check on your permissions. If there everything is alright (best to create a screenshot of the permissions given to you), you might need to create a bug report.

Eh, unfortunately our super admin has now a week off... I wonder if my action could cause this problem: After designing the survey, I activated it (open access, without tokens) and tested it (I had some answers in the database). Then I initialized token table but I forgot to deactivate the survey first. Could it be the reason? But I didn't get any error or warning.
Create a new survey by copying your survey and then go through the activation process again, this time with tokens from the beginning and see what happens.
