Unfortunately, since the migration to version 6 (previously from 3 to 5). There is a problem with updating using Comfort Update. The page freezes every time on the "file system" screen. In the database I see that the mechanism makes query "SELECT * FROM sometable LIMIT 500 OFFSET some_number" for each table in DB. Since the tables are large, it takes many hours and I receive information about the end of the connection to the server.
Is there any option to skip this check? Manual update with file replacement works correctly.

If the manual update works perfectly, then this must be a bug in comfort update. Please file a bug report.
But as you seem to be a paying customer of Comfort Update, you can also open a support ticket with Limesurvey GmbH, as they are the ones responsible for Comfort Update.

Provide your LS version and where it is installed (own server, uni/employer, SaaS hosting, etc.).
Always provide a LSS file (not LSQ or LSG).
