I'm building a public questionnaire. In one of the question's the respondent enters his/her emailaddress. Can I use this input to send a "thank you"-email using Limesurvey?

Yes,

You can use Expression Manager in 'Send basic admin notification email to:' email.

Then you can use the answer to EMAIL question in this one, and update the default message for basic admin notification.
